[antlr-interest] Suggestions for runtime/Java/doxyfile

Hi!

Here are two small suggestions for the Doxygen configuration file for
the Java target:

The PROJECT_NUMBER option in runtime/Java/doxyfile is still set to 3.1.2
It should be updated to 3.1.3

Some options (e.g. INPUT) are set to an absolute path. Would it be
possible to use a relative path for them? Or at least for INPUT?
